The large topmost crack is caused by something being there. Do you know what it is?

The bottom crack looks like it might be on the border between two tiles. In that case, it is fine and expected in some cases. The pathfinding system should be able to generate connections across that crack anyway (you can verify this by enabling “Show Connections” in the recast graph settings).
